In our LD estimations, we took into account the effect of population structure by subdividing the genetic resources into two main gene pools, i.e. Chinese landraces and modern varieties, which were validated by the results of genetic structure with the software STRUCTURE v2.2 [28] (Figure 1) and principal coordinate analysis using NTSYS-pc version 2.1 software [43] (Figure 2).
According to the geographic origin of apricots and using Bayesian clustering of genotypes, Mediterranean apricot (207 genotypes) was structured into three main gene pools: 'Irano-Caucasian', 'North Mediterranean Basin' and South Mediterranean Basin''.
Although all dendrograms showed very highly supported nodes for the separation of the two main gene pools and the two wild accessions; in the combined analysis, we found very high bootstrap values (ranging from 90 to 100%) based on the strength of the total set of markers evaluated.
Analysing a larger set of Tunisian apricots, including both vegetatively propagated cultivars and seed propagated accessions, Bourguiba et al. [ 34] identified two main gene pools according to their propagation mode and confirmed the assumption that these two gene pools shared the same origin.
At K = 5 and K = 6, the genetic structure of Mediterranean apricot within three main gene pools was not modified since the accessions of the fifth and sixth clusters were not consistently assigned and hence no distinctive additional cluster was noted.

For LAB and BER populations, A1 (qmean = 0.99 and 0.95, respectively) and B1 (qmean = 0.97 and 0.90, respectively) were the dominant gene pools, while for PANL, population B3 was the main gene pool (qmean = 0.95).
Based on the three main identified gene pools, we observed a significant and substantial loss of apricot genetic diversity, ranging from about 37 to 49% from the secondary apricot diversification zone ('Irano-Caucasian') to the southwestern Mediterranean Basin, depicting a genetic signature of apricot domestication and diffusion into the Mediterranean Basin.
When the diversity analysis with the newly-developed, cDNA-derived markers BMc1 to BMc120 was undertaken we found that the Andean and Mesoamerican gene pools represented the main axis of the neighbor joining tree upon which two of the wild accessions then showed a divergence from the cultivated genotypes.
These two gene pools are also the main constituents, but in a different proportion, of the cultivated accessions analyzed by Liu and Burke [ 46].
In their wake, gene pools often change.
