Furthermore, histological studies have demonstrated less insertion trauma with round window insertions (i.e. without cochleostomy) [ 59– 61] and reported excellent residual hearing preservation using round window insertions of partially inserted MED-EL electrodes.
This enrichment of breakpoint regions in specific TE families may be due (1) to the fact that these TE families were among the most transpositionally active elements in the D. buzzatii genome when the opportunity window for insertion was open, and/or (2) to insertional preference [83].
To investigate separately different aspects of polymorphic indels, this model was applied to 1): a data set consisting of all windows containing insertions (1642 windows), and 2): a data set consisting of all windows containing deletions (3837 windows).
A model using only windows with insertions does not show a significant improvement over the trained model but the recombination rate is significantly better predicted in the model fitted only on windows with polymorphic deletions.
We plotted the percentage of discordant reads found in a 400 bp window around the insertion site in the ND sample, for both the true somatic insertions (S) and the germline TEI falsely called as somatic (G) (Fig. 5).
