We tested each measure for different validation thresholds, obtaining different precision and recall values for each threshold and each SSM.
Figures 2, 3, 4, 5 and 6 compare the precision and recall values obtained for different validation thresholds between simUI and simGIC and our proposed measure with five different h-index values.
We plotted precision and recall values for a range of validation thresholds using different similarity measures, obtaining higher precision values for the same recall with the measures based on the h-index.
Likewise, the profile of Firmicutes yielded the highest scores in Chlamydiae, where the initial seed profile was created from predicted dif sequences in Chlamydophila pneumoniae CWL029 and Protochlamydia amoebophila UWE25, which were below the validation thresholds, but contained palindromic structure and were located within 0.01-1.48 degrees from the shift-points of GC skew.
In Chlorobi, an initial seed profile was created with predicted dif sequences in Chlorobaculum parvum NCIB 8327 and Prosthecochloris aestuarii DSM 271 that scored above the validation thresholds using the Firmicutes profile, which resulted in the highest scores compared to those of Proteobacteria and Actinobacteria.

As we increase the validation threshold, ideally the precision should increase without affecting the recall.
Eventually, true positives are also eliminated by this process, lowering the recall as the validation threshold increases.
In general, validation threshold R thres can be 1.5 to 3.0 (Wang and Feng, 2012), and we used 3.0 for this study.
