The selected number of components maximized the validation log-likelihood, except in five cases, when less complex models were chosen to achieve validation log-likelihood that was in practice as good as the estimated optimum.
Using these results to design a validation protocol, log reduction values of >7·9 were demonstrated for the retention of human immunodeficiency virus, pseudorabies virus and bovine viral diarrhoea viruses, 7·6 for hepatitis A virus, and 4·2 for porcine parvovirus.
Finally, the cross-validation log-likelihood scores per model were averaged over the ten replicates and used to rank the fit to the initial data set.
The first 500 and 150 points were discarded as burnin for the "CAT" and "LG" runs, respectively, and the remaining points used to compute the cross-validation log-likelihood.
The parameters of the model are estimated on the learning datasets for each model (fixed topology inferred with the CATGTR model; 11,000 cycles; the first 1,000 cycles removed) and therefore used to calculate the cross-validation log-likelihood scores of the test datasets, averaged over the ten replicates.
Our previous report, with full details of model selection by cross-validation log-likelihood, BIC and bootstrap replicates, demonstrated that the two-component error model was superior to both the single and scaled error rate models, and that the truncated PL (TPL) generally dominated the purely scale-free PL distribution (Huang et al., 2007).

Promoter DNA methylation of cysteine dioxygenase 1 (CDO1) was confirmed in univariate and in pairwise multivariate analysis adjusting for age at surgery, pathological T stage, progesterone receptor status, grade, and endocrine therapy as a strong and independent biomarker for outcome prediction in the independent validation set (log rank test p-value = 0.0010).
Results show that the 12-gene prognostic signature could reliably identify high-risk patients with stage I tumors on both the training cohort (results not shown) and two validation cohorts (log-rank P = 0.04; Fig. 3D and 3E).
