To confirm the validity of the prediction accuracy (i.e., the correct classifications) of the models developed using the CHAID algorithm, we ran a "cross-validation command": the sample was divided randomly into 10 groups (a default of the program), and a dendrogram was created using nine subsamples.
This simulated knowledge base is released with Biofilter as a means for researchers to perform testing or validation of commands.
What will validation validate?
NEEMP is implemented as a single C program which switches among its three modes (calculation, parameterization, and validation) according to a command line option.
Then, using the glmnet package (version 1.3) [ 44] on an installation of R (version 2.11.0), we ran five-fold cross-validation using the glmnetCV command with default parameters and α = 0.1 to identify the specific gene signature that maximized cross-validation performance on the training dataset.
