For a given parse y from the space of all valid parses 𝒴, RAF uses a simple scoring scheme which takes into account aligned positions and conserved base pairings.
The recurrence for d i (x, y) naturally arises by observing that if T is an optimal parse tree for y in which the first production rule generates y1 by x i and y j by x i +1, then the subtree T1 of T that generates y2, j -1 is a valid parse tree which is optimal for y 2, j -1.
Similarly, the tree T2 obtained by deleting x i and T1 from T is a valid parse tree which is optimal for y j,| y | under the restriction that y j must be generated by x i +1 (see Fig. 7).
