The evolutionary relationships among numerous P. syringae pathovars (but not including Pae) have previously been investigated using the concatenated sequences of seven housekeeping genes [17].
A phylogenetic tree was constructed using the concatenated sequences of seven core proteins found in all methanogens and involved in methanogenesis and cofactor biosynthesis.
Using the concatenated sequences that corresponded to the glmU, pntA, sucA, fadD, tpiA, pfkB and mreA loci a phylogenetic tree was constructed that identified 13 unique ST among the 16 different strains included in the analysis (Figure 4).
The NJ tree constructed using the concatenated sequences of the six housekeeping loci did not identify any major branches with acceptable (≥75%) bootstrap values (Figure S2); the majority of bootstrap values were <25% indicating that the topology of the consensus tree was inherently unreliable.
This demarcation was also observed in the phylogenetic tree built using the concatenated sequences, with "domesticated" strains clustering as a single clade that could be further decomposed into two genetic groups, G1 and G2 (with G1 including most strains from the biovar diacetylactis).
Potential clonal complexes were tentatively identified using the concatenated sequences of only the six housekeeping genes by constructing Neighbour-Joining tree [48] based on the distance and calculating bootstrap values [49] to determine the reliability of branch points and clusters identified in the consensus NJ tree.

Neighbor-joining (NJ) phylogenetic tree of 237 STs of M. aeruginosa was constructed on the basis of the distance matrix calculated using the concatenated sequence of the seven MLST loci, employing the maximum composite likelihood substitution model using MEGA software ver. 4.01 [4.01
The ω ratios of the mitochondrial genomes were estimated with the CODEML program of PAML [ 59] using the concatenated sequence of the 12 protein-coding genes (excluding ND6).
Using the concatenated sequence alignments, we performed a partitioned Bayesian inference, estimating the posterior probability distribution of all possible phylogenies using a Markov chain Monte Carlo algorithm (i.e. Metropolis algorithm) implemented in MrBayes version 3.1.2 (Huelsenbeck and Ronquist 2001).
Here we use the concatenated sequences of 12 proteins to construct a well-resolved phylogenetic tree for the species of Pasteurellaceae with genome sequences available.
Initial MLSA studies should therefore use the concatenated sequences of all selected genes to build a tree to identify the sequence clusters.
