Posterior probabilities (Qks) were calculated using the BEB method [ 65].
M2a and M8 identified one and seven sites, respectively, with an ω > 1 using the BEB method (Table 1).
Using the beb method we were able to highlight 17 and 32 sites in branches D1a and D1b, respectively.
Only sites that are found to have a posterior probability (PP) > = 0.90 using the BEB method are reported, therefore reducing the probability of false positives [ 48].
The posterior probabilities associated with specific codons falling into a site class affected by positive selection were calculated using the BEB method, described by Yang et al. [ 105].
Using the beb method, we were able to detect 6 and 40 sites under positive selection in D2a and D2b, respectively.
Since in the presence of recombination statistical tests for positive selection relying on an estimated genealogy can give a high rate of false positives [27], we also analyzed rrgA using a Bayesian method which is able to identify sites under positive selection also in the presence of recombination [28], finding good agreement with the BEB analysis (see Text S1 and Fig. S1).
The resulting probabilities P dN/dS>1) for each codon for the three clades are shown in Fig. 3, where sites under positive selection according to the BEB analysis are also evidenced.
The BEB analysis identified 15 positively selected sites in this gene.
Two sites were identified by the BEB analysis as positively selected (PP ≥ 95%): codon 11 (PP = 0.958) along the lineage leading to avian NAT2/ NAT3/ NAT4/ NAT5 sequences and codon 272 (PP = 0.957) along the lineage leading to rodents.
