Because of the relatively high error rates in the negative samples, we calculated the performance gain of the "ideally trained" model (i.e. using only the true negatives and true positives for training), which showed a significant, but modest increase in performance (mean AUPRC gain: <0.007 % for SNPs and <0.4 % for indels, Additional file 1: Figure S2).
