Fast search engines have been developed to scan protein sequences against HMMs or profiles generated from multiple sequence alignments (e.g. HMMer3 [ 47] or RPS-Blast [ 42]) and are currently in use for functional assignment directly on reads or genes from metagenomics assemblers.
Unigenes with BLASTP alignments were classified into Gene Ontology (GO) and KEGG terms using Blast2GO [ 101] and HmmSearch [ 102] was utilized to search for Pfam A derived HMMs [ 103], which were used for functional annotations and GH family assignments.
