Only perfect SSRs including mono-, di-, tri-, tetra-, penta-, and hexa-nucleotide motifs with numbers of uninterrupted repeat units more than 10, 7, 6, 5, 4, and 4, respectively, were targeted.
The remaining 397,224 sequences were split into four groups (due to computer memory constraints), and the first group of 99,999 sequences was searched for perfect di- to hexanucleotide microsatellite repeats with a minimum of seven uninterrupted repeat units using a search tool in Geneious (Phobos plugin; Mayer, 2010), which identified 484 repeats.
The 24 selected loci possessed a minimum of eight uninterrupted dinucleotide repeat units (in both species) and a maximum of 27 in zebra finch and 20 in chicken (Table 3).
For the markers developed in this way, the proportion of loci polymorphic in a species was inversely related to the genetic distance from the "source" species – the "source species" being regarded as zebra finch, the species that contained the most uninterrupted microsatellite repeat units.
