Only those reads matching the mouse genome were considered in the differential gene expression analysis carried out with Cuffdiff (Cufflinks v2.1.0 software63).

This means that MEGAN classifies those reads rather "generally" but the assignment still is adequate for interpreting metagenomic data in sufficiency.
Reads were normalized to the library with the fewest number of reads after the removal of those reads that aligned to rRNA (library 1).
