We provide a case study as an example of this workflow, describing the construction of a GRN centered on multi-TF coordinate control of gene expression governing the oxidative stress response in the hypersaline-adapted archaeon Halobacterium salinarum.
Even though the land-use planning cannot be completed without involving the stakeholders' preferences, we conclude that the workflow described in this paper produced valuable information on the overlaps and tradeoffs of the ESs for the related decision support.
The fact that M. fructigena and M. polystroma could not be distinguished by the workflow described in this study underlines the close relatedness of these two species, which are set apart only by five base transitions in their ITS region [6].
An installation with the full implementation of the workflow described in this article is expected to be available for download by the end of the project in December 2015.
In principle, the workflow described in this study—(1) phenotypic evaluation of mammalian kinase inhibitors, (2) target identification with chemoproteomic tools, (3) genetic knockdown of candidate targets, and (4) correlation of intracellular target engagement with phenotype can be used to identify and prioritize kinase targets in other therapeutic contexts.
All of these constructs were made in the same time scale as the workflow described in Figure 3A, showing that this system is robust for making several functional constructs in parallel.
Initial sequence processing was carried out following a modified version of the workflow described previously37.
