In general, the detection of slight length variation in chloroplast IGS region is not uncommon [e.g. [ 7, 10, 11, 20]].
It is noteworthy that the two transcripts of slight length variation are also differentiable by a single-nucleotide polymorphism at the −104 nucleotide.
Within the bounds of these constant positions, no indels are required for the alignment of a contiguous block of 141 amino acids, but slight length variation is observed outside of the Y1 and Y2 positions (Fig. 2; see Additional file 1).
The slight root length decrease in our UGE overexpressor plants as compared to wild type indicates however, that complementation is not complete.

Therefore, in the H-data set, the slight increase in branch length observed in the Pinaceae clade is abnormal as compared with those of other gymnosperms.
