The MuMmer Package 3.0 [ 18] aligned the contigs from each pair of assemblies with the reference sequence and show-tiling was used to complete the scaffolding of the set of contigs.
Although there was no consistent pattern indicating a clear superiority of any pair of assemblies (other than the exclusion of the Newbler 2.3 assembly), these merged assemblies show that it is possible to get more long, robust contigs that align better to reference sequences by combining the outputs of two different assemblies.
Figure 2 shows the total number of unigenes (contigs plus singletons) from each of the three assemblies, leaf, bud, and berries, and the numbers of unigenes shared between each pair of assemblies and all three assemblies.
