In this study, we describe a new template-based method for the local refinement of ligand-binding regions in protein models using remotely related templates identified by threading.
The confident structure templates identified by MESSA (HHsearch probability above 90%, PSI-BLAST or RPS-BLAST e-value below 0.005) and verified manually cover 74.3% of all residues in the Ca. L. asiaticus proteome.
Moreover, the structure models built using templates identified by remote sequence similarity relationships (in this case, 9-15% identical residues over 140 positions) are of an illustrative rather than predictive nature, and the fine features of the molecular surface cannot be treated with certainty[ 45].

More pronounced topology-level improvements were achieved when new structural templates identified from the PDB were incorporated into the folding iterations; these templates were detected by the structure alignment program TM-align [ 6], which matches the TASSER models with each of the known proteins in the PDB to identify the templates that are structurally closest to the TASSER models.
In the original 454 paper, wells containing templates are identified by detecting the key sequence 'TCAG' at the start of the sequence [ 24].
To determine in how far the templates (or maps) identified by the cluster analysis are represented in the data of each individual recording session, we computed a strength-independent spatial correlation (SC) between the templates identified in the GA cluster analysis and the EPs of each individual recording session (fitting) (Megevand et al. 2008).
The twenty-four templates identified exactly two-hundred and fifty different metrics (Table 1).
In SMRT sequencing, modified bases in the DNA template are identified by the transient slowing of the DNA polymerase at and around the site of the modification.
In a benchmark testing experiment on a set of known proteins, the TM-score of the template structures identified by TM-align (a measure of similarity between model and native with value in 0[ 1]) is shown to be generally lower than that of the TASSER models (only 21% of the TM-align alignments have a higher TM-score, as seen in Figure 4A of [ 6]).
In Julius the Variables and Templates definitions are identified by their names, which are unique and meaningful to human users.
SSU ribosomal RNA encoding sequences were specifically amplified for 9 microbial groups (9) using the primer pairs, control templates, and conditions identified by Van Borm and Boomsma [ 40].
