The best CoMFA model using atom-fit alignment approach with the bound conformation of compound 21 as the template yielded the steric parameter as a major contributor (nearly 70%) to the observed variations in biological activity.
PCR amplification of cDNA from all three T3 transgenic plants and the plasmid control template yielded the expected products of 533 bp or 583 bp in length, respectively, while no corresponding products were amplified from non-transformed negative controls (Fig. 4).
Finally, once the model amino acids were fully substituted, insertions/deletions integrated, and the valyl-adenylate substrate added, full structural refinement (Misura et al. 2006) using constraints on the template yielded the completed model (see Figure 4).
PCR amplification using the 2HA and R108 templates yielded the predicted junction fragments, confirming the genome structures shown in Fig. 1 and Supplementary Fig. S1 (primer pairs 12.909F-13.689R and S7_57758F-58.549R, and 13.689R-58647R and 12.821F-58.118F, respectinely, in Supplementary Table S1).
A negative control, with water in place of the RNA template, yielded no bands during the RT-PCR or standard PCR steps.
The direct approach based on the PET template yielded a maximal difference between the measurements in MNI or OIS of 2.2% in the caudate nucleus (mean -0.8, SD 1.4) and 3.7% in the putamen (mean -1.2, SD 1.4) (Figure 5).
An injection current of 20 mA in the LEDs with and without the PSS-ANP template yielded forward biases of 3.7 and 3.75 V, respectively.
The results of this approach indicate that Ntl129A is a null mutant, as none of the primer pairs tested using Ntl129A/Ntl129A DNA as template yielded a PCR fragment corresponding to that obtained from the wild-type control (Table 2).
As shown in Figure 2A, negative control with the wild type SCUT27 genomic DNA as template yielded a 2.2 kb fragment.
The design based on the IKK-β active site, and a privileged structure template yielded a novel IKK-β inhibitor scaffold with significant selectivity over IKK-α and CHK2, as assessed by an in vitro kinase assay.
