One of the most important problems is aligning whole genomes and visualizing such alignments in a comprehensive and comprehensible way.
To equalize results, we applied an external filter to keep only alignments greater than or equal to 50 bp in length, and ran each aligner with its thresholds set so that such alignments were not filtered out internally.
To generate such alignments, the genes were first translated into protein sequences and then aligned using four different assemblers (MAAFT, MUSCLE, KALIGN, and T_COFFEE) with M-COFFEE (Wallace et al. 2006), part of the T-COFFEE package v.11.0 (Notredame et al. 2000).
By skipping #, we are able to avoid mapping across reference sub-sequence boundaries (e.g. chromosome and bubble branch boundaries) since, when the reference multi-genome is assembled into one string, all the subsequences are separated by # (current aligners operate on four-letter A/C/T/G alphabets and need to discard such alignments during post-processing).
One thousand such alignments were then generated for the exonic sequence of each lincRNA by sampling aligned positions with replacement from the concatenated alignment and their substitution rates were similarly estimated using baseml.
A cap-and-trade system or a carbon tax, of course, would make such alignments more commonplace.

If the ratio of correctly aligned bases between any such alignment and the second alignment was >0.8 and the subject regions didn't overlap, then that part was considered to be ambiguously mapped.
