The chemical structure of the extant RNA nucleotides is modular, with each nucleotide containing three molecular subunits: phosphate, ribose and a nucleobase (Fig. 1a).
The following section will focus on the molecular mechanisms that guided this transition, i.e., the expansion and the refinement of ancestral metabolic routes, leading to the structure of the extant metabolic pathways.
That the primordial code would have this particular organization is strongly suggested by the structure of the extant code in which redundancy is concentrated almost entirely in the third base; apparently, it is the first and, especially, the second bases that ensure the stability of the interaction between codons and cognate anticodons [ 30].

Since previous studies have found little to no population structure across the extant range of this species [14], we did not investigate models incorporating structure or migration.

To define the evolutionary processes that determined the fate of duplicated genes and generated the structure of extant fish genomes, however, requires comparative genomic analysis with a fish lineage that diverged before the teleost WGD, such as the spotted gar (Lepisosteus oculatus), an ancient, air-breathing, ray-finned fish.
The general principle of ancestral genome mapping is: Define ancestral genome markers, constructed either from homologous gene families or from aligned chromosome segments; Infer, from the structure of extant genomes, a collection of relations between ancestral markers which are believed to be ancestral; and Assemble this collection into an ancestral genome.
