Then, using each of these subsets as the input genome, we ran the CoreAligner program to define the core structure and counted the number of resulting core OGs.
We used miRDeep [25] to model microRNA gene structure by comparing both positions and counts of accumulated genome alignments with features characteristic of precursors capable of cleavage by the Microprocessor system.
For example, in ES terminology, an ES_Count_ssO of a molecular structure is the count of "ssO" linkages, and here the "ssO" represents a bonding oxygen atom (O) linked via two single bonds (ss).
In this example with the property of secondary structure, the total count of the coil is 6, the helix is 7 and the strand is 7. Hence the composition is calculated as 6/20, 7/20 and 7/20, where 20 is the total length of the sequence.
Mitochondrial PXN content (calculated as GFP-PXN intensity at/in the fit mitochondrial surface; not total cell GFP-PXN content), mean MitoTracker intensity, mitochondrial surfaces (structures)/cell (count of fitted mitochondria in the volume of the cell), and mean mitochondrial volume/cell were calculated using the Imaris software.
The density of hot stars reflects the Galactic structure, and the number counts of both Galactic and extra-galactic sources are modulated by the Milky Way dust extinction, to which the UV data are very sensitive.
Subsequently, by combining the results of the de novo assembly and the chromosome copy number analysis, a genome map that comprised 35 different chromosomal structures and a total count of 68 chromosomes was established (Fig. 1).

There are thousands of descriptors in use, ranging from ones derived solely from the chemical structure, such as counts of atoms of each element in the molecule and topological and electronic indices, to experimentally derived quantities like log P or melting point [36].
