Consistent with the observations of Bollner and coworkers (1997), we observed extensive proliferation in the dorsal strand (data not shown).

For those nORFs overlapping annotated genes, strand-specific RT-PCR detected expression of both predicted and non-predicted genes, with the exception of nov13 which overlaps an annotated gene on the same DNA strand (data not shown).

Furthermore, as reported [20], these endo-siRNAs were strand-specific as we were unable to detect endo-siRNAs at any temperature when probing for the opposite strand (data not shown).

As also expected, we observed that the methylation status in wildtype male germ cells differed substantially from that of somatic cells with only 15% of alleles methylated, fully 83% unmethylated (p<0.001), and the remainder hemi-methylated (characterized by incomplete methylation on a single strand, data not shown).

Intriguingly the division of DEGs into protein coding genes and non coding genes is different depending on whether the DEGs have a higher expression in the non-stranded data or in the stranded data.

Explanation for DEGs with higher expression in the non-stranded data compared to the stranded data is not as straightforward but scrutiny revealed three dominant reasons for these DEGs; i) the DEGs have overlapping features that are unnannotated, ii) the DEGs are annotated in the wrong direction or iii) the DEGs have antisense intronic transcripts that get wrongly assigned to them.

All DEGs investigated that have a higher expression in the stranded data compared to the non-stranded data have overlapping annotation which results in many reads mapping to those genes being labeled as ambiguous for the non-stranded data and hence resulting in low expression.

Live and dead bird stranding data were spatially binned according to where the stranding locations formed clusters, and were temporally binned according to three distinct pulses of stranding activity.

Several hatcheries do not carry out beach monitoring or research activities, contributing to the deficit in accurate nesting and stranding data.
