In this work, we analyzed the data of two species, Escherichia coli K12 and Myxosarcina sp., GI1, a cyanobacterium strain (Methods).
We first determined the set of genes from each aneuploid line that showed either an increase or decrease in expression (i.e., had greater than ± 1.3-fold variation compared to the control strain, Methods).
They conceptually differ from classical assumed strain methods, see for example [27], which enhance the interpolation functions of the strains within a finite element and solve the additional unknowns by static condensation.
We identified 92 that were differentially expressed by strain at an FDR < 0.05 (Additional file 4: Table S1), 38 of which were identified as highly expressed in at least one strain (Methods, Additional file 5: Table S2).
