The default assembling programs developed or recommended by the sequencer manufacturers were employed: Newbler 2.0.01.14 for 454 and Denovo 2.2 for SOLiD data sets.
We first developed a pipeline that identifies novel miRNAs from letter space (Illumina) and color space (SOLiD) data sets (fig. 1 C) to identify and extend miRNA gene sets in these species.
Reads corresponding to mtDNA were mined from the 454 and SOLiD data sets using BlastN (v2.2.25+) (Altschul et al. 1990) with the A. aurita mitochondrial genome as a query.
Whereas the coverage depth of pyrosequencing reads was not comparable to the SOLiD data sets (SMART: ~1.8Gb, WTAK: ~12Gb, FLX: < 4 MB unique matchable reads), we could verify 489 of 20,699 novel transcribed elements by at least a single specific 3'-anchored 3'-anchoredional file 1, figuread3, Additional file 6).
The distribution of the total number of SiPMs in the clusters on the two sides of the detector is plotted in Fig. 10-right for the whole data set (solid line) and for the photopeak events selected in the energy window (dotted line).
Together with the membrane transporters annotation, this whole data set constitutes a solid and more complete platform for the development of different studies, namely in the field of fungal biology and systems biology.

For example, 88% of reads obtained by SOLiD sequencing (data set 1 in supplementary table S1, Supplementary Material online) and 79% of reads obtained by Illumina sequencing (data set 2 in supplementary table S1, Supplementary Material online) mapped to mature miRNAs in C. elegans (miRBase v.18).
Molecular data for the survey provide the most extensive assessment of Hawaiian red algal diversity and, in combination with the morphological/anatomical and distributional data collected as part of the project, provide a solid baseline data set for future studies of the flora.
