The use of homozygous lines in the CRoPS process enables selection of SNPs which are located in low- or single copy genome sequences and therefore have a high conversion rate to genotyping assays for medium to large-scale genotyping.
The single copy genome is 166,687 bp.
Note, that Taft et al published only that subset of small non-coding RNAs, which are present in a single copy genome wide.
This possibility was not considered by Taft et al as they concentrate only on fragments present in single copy genome wide and in the close proximity of transcription start sites of genes.

The design of the HumanMethylation27 BeadChip allows the assessment of over 27,000 CpG sites, which represents 0.01 0.18% of the single-copy genome [48].
We show that over 75% of putative maize SNPs discovered using CRoPS are successfully converted to SNPWave® assays, confirming them to be true SNPs derived from unique (single-copy) genome sequences.
Of the genes with normal signal levels, 94% were found in the genome assembly producing 13,956 putatively single-copy genome contigs.
H-NS is present at ∼2 × 10 copies per cell (Ali Azam et al., 1999), enough to cover ∼14% of a single-copy genome, as currently modeled in bridged filaments (Arold et al., 2010).
These haploid gametes can either be provided by diploids (usually males) through the hybridogenetic mechanism described above or by triploids of both sexes that exclude the single-copy genome (R in LLR and L in LRR) before they recombine the two remaining homospecific genome copies (LL and RR, respectively) during a normal meiosis [ 54, 55].
This can lead to an underestimate of the core genome size when only genes in single copy per genome are counted.
