At the same time, of the identified core genes, 91 % showed full length alignments to the P. taeda v1.01 genome, while 93%% (contiguity) of those from the P. patula v1.0 shoot transcriptome were full length.
In combination with the new snake and lizard mtDNAs, the mitochondrial genome sequence dataset included a broad diversity of available snake and lizard mitochondrial genomes (Table S2; full alignment shown in Figure S18) see online supplementary appendix of the alignment).
A detailed analysis of transporter databases indicates that the Arabidopsis MCF family is highly divergent and a full alignment showed only eight perfectly conserved residues.
However, significant differences between the 16S rRNA sequence of X19 and other Thiomonas from group 1 (e.g. 90% identity between X19 and Thiomonas sp. CB2 (FJ014922) over the full alignment) showed that X19 does not belong to the group 1 of the Thiomonas genus.
The score of each left out target along with the number of regions with a score equal to or greater than this value in the scan using the full alignment are shown in Table 3. "target" gives validated target sequence accession/start-end; "miRNA" gives miRNA targeting that region; "⩾ LOO score" gives mean number of regions scoring equal to or greater than the left out sequence.
This conservation is shown in Figure 7. (The full alignments are shown in Data S4).
A section from this alignment is shown in figure 3, and the full alignment of the DEXDc SMART domain is provided as supplementary information (Supplementary Material online).
In parsimony analyses of variable-sized jackknife samples of our full alignment, nodal support showed a strong positive correlation with the length of the nucleotide matrix (proportion nodes ≥ 95% = -1.0808 + 0.38497*log10 [matrix size, bp]; r2 = 0.915, P < 0.0001).
(The full alignment of 344aa and tree are shown in Additional file 1: Figures S2, S3).
A full alignment of the kinase domains is shown in Additional file 1.
TOPALi can quickly render alignments facilitating quality checks: the alignment overview shows the relative position of the zoomed region to the full alignment.
