In the past 5 years, there have been many breakthroughs in the development of computational methods that allow the selection of novel sequences given the structure of a protein backbone.
For the TM sequences, given the high number of possible hydrophobic residues in the helical region, there are a larger number of possible hydrophobic contacts with the ribosomal proteins L4 and L17 at the constriction point of the tunnel, as well as a smaller number of possible contacts with L39 near the exit pore.
The "discriminatory" aspect of the key new (sequence-dependent) contribution is most evident in forms like that above, where we have a likelihood ratio for the observed sequences given the different label "classifications" chosen.
