We aligned the quality filtered (with PRINSEQ [ 26] version 0.20.4) sequencing reads to the hg19 reference genome with BWA MEM [ 27] using default parameters or, alternatively, with Bowtie 2 [ 28] using very-sensitive default settings.
However, when a motif's sub-region of enrichment is not symmetrical around the centers of the sequence (e.g., when analyzing promoters), the new "local enrichment" mode of CentriMo can be more sensitive than the default "central enrichment" mode.
