The three genes with some evidence of selection represent only 0.8% of our filtered set of genes used for the selection tests (395 genes), which falls well below other estimates of selection from genomic scans of divergence (e.g. 6% in [ 72], 8% in [ 73], and 20% in [ 74]).

An obvious trade-off associated with scanning triplets for evidence of divergence with gene flow is the loss of phylogeographic information within a species.
Because many scans for selection involve comparisons of divergence between "pairs" of species (usually in the form of the ratio of nonsynonymous to synonymous substitutions), they cannot polarize evolutionary change along individual lineages nor can they distinguish between positive selection and a relaxation of constraint for any but the most strongly selected genes.
Whole genome scans of M and S divergence using a gene-based microarray have been performed on samples from Central and West Africa [22], [23].
This work demonstrates the utility of genome scans for adaptive divergence in the delineation of stock structure, the traceability of individuals and products, and ultimately a role for population genomics in fisheries conservation.
Due to the small within population sample size (n = 5), we expect our single locus estimates of divergence (i.e. the π xy and FST outlier scans described above) to have relatively modest statistical power.
We scanned the Z/W sequence divergence with a stepwise window, and determined the boundaries of strata when significant differences of divergence level between adjacent windows were detected.
