The major phyla in each sample (the sequence percentage is above 2% in at least one WWTP) were Proteobacteria, Chloroflexi, Bacteroidetes, Actinobacteria, Acidobacteria, Verrucomicrobia, Nitrospirae, Gemmatimonadetes, Planctomycetes, Parcubacteria, TA06, Chlorobi, Woesearchaeota (DHVEG-6) and Bacteria (norank) (Fig. 1).
These criteria, which resulted in selection of 2320 chains, assure that the selected proteins share low sequence identity (they adequately sample the sequence space) and that the corresponding structures have sufficient quality.
During the sequence optimization step, a Monte Carlo simulated annealing search is used to sample the sequence space.
For instance, how does the pre-synaptic filament actually sample the sequence of the double-stranded DNA to identify regions of homology?
Titers of mutant libraries were verified by dilution transformation into E. coli, showing that >10 individual sequences were present in the 6-fold randomized library and that the other libraries contained enough diversity to fully sample the sequence space.
Next, we filtered the dataset to keep chains that are at most 30% similar with each other (to evenly sample the sequence space) and removed proteins that had any REMARK 465 annotation, i.e. any annotated disorder.

In addition, the resolution of these curves is controlled by sub-sampling the sequence of rings.
Once the EOS token is sampled, the sequence is considered finished (Fig. 2).
In both early and late samples the sequence within epitope 1805-1824 corresponded to the prototype sequence (Table 2).
We sub-sampled the sequences (the sub-sampling method can be seen in the Methods) for each gene segment to reduce the computational load (the xml file for BEAST can be found in Supplementary Data 2).
Briefly, for each sample, the raw sequence reads were aligned onto the 3D7 reference genome (version 3.0) using the bwa-mem short read alignment algorithm.

Since I tried Ludwig back in 2017, I have been constantly using it in both editing and translation. Ever since, I suggest it to my translators at ProSciEditing.
