At 42 °C, no effect of acclimation was detected for either response traits (CT42 vs. AT42).
To address the sequencing depth variation of the markers, we normalized them using a minimum threshold (set as 5000× for the salt response trait and 3000× for the seed size trait).
After removing the markers showing significant deviations among the replicates, the data from the biological replicates were pooled to generate the final QTL maps, which had an average sequencing depth of 7800× for the salt response trait and 6440× for the seed size trait.
We also found that lineages in Psoraleeae showed a weak but significant phylogenetic conservatism in their affinity for different fire response trait with more clustering of resprouters in Psoralea at the tip of the phylogeny than expected by chance.

This counterbalanced the negative effects of the lower selection intensity due to the smaller number of candidates on response for trait 2. The reduction in the number of candidates genotyped also resulted in a reduction in response for trait 1 because of a reduction in selection intensity, since a fixed number of young animals (10 females per TS for each herd, and nine males per TS) were selected from a smaller number of genotyped candidates.
Transcriptional profiling on the other hand can provide detailed understanding of the target site and resulting effects of a chemical, but not how these expression changes combine to cause effects on the biological response of major life-cycle traits for the whole organism.
