RELAX tests whether selection is relaxed or intensified on a subset of test branches compared with a subset of reference branches in a predefined tree.
The result of this constrained ML tree search is a resolved tree of query sequences that are attached to the reference tree branch.
Using the rooted topology obtained from the analysis of the amino-acid sequences under the CAT+BP+Γ4 mixture model as a reference, ML branch lengths were optimized under the GTR+Γ8 model using PAUP* 4.0b10 [ 75] on both the protein-coding and rRNA-coding nucleotide concatenations.
At a 60 40 mixture, most samples erroneously grouped with the reference with longer branch lengths.
Briefly, a reference tree, with branch lengths specified, is chosen (Fig. 1).
We also simulated 40X coverage of this diploid reference and estimated branch rates using the same methodology as the real NA12878 data.
Using the previously determined reference tree (topology, branch length), the probability of each state (absent, pericentromeric or distal location) of the rDNA clusters was calculated at all nodes for each orthologous segment.
