For β-barrel assembly, it is now possible to start to reconcile biophysical analyses that have looked at folding reactions undergone by purified proteins, with our growing appreciation of the components mediating the assembly pathway in vivo.
Using our rooted opsin phylogeny, reconciled tree analyses (RTA) provide new information on the timing of origin of the various opsin clades (figure 5).
In order to root our tree, we used a combination of likelihood comparisons, reconciled tree analyses and parametric bootstrapping (summarized in figure 3 and described in Methods).
However, some error is typically associated with estimates of phylogeny for individual genes, and accommodating error in gene trees is difficult in reconciled tree analyses [ 75].
Consistent with the numbers of large and small subunit genes found in the sequenced plant genomes [ 2, 35, 38], reconciled tree analyses indicated that large subunit genes underwent more duplications than small subunit genes.
Previous attempts to place At-β were clearly confounded by nuclear genome rate heterogeneity (Tang, Wang et al. 2008), and our rate-standardized analyses reconcile the previously conflicting data on At-β.
Taken together, our data may be interpreted to reconcile contradictory results from analyses in mouse and zebrafish embryos.
Regardless of the species or population under consideration, these results highlight the need for future genomic studies to simultaneously consider and reconcile both classes of analyses in order to gain the most comprehensive and accurate understanding of the recent adaptive history of natural populations and suggest that SHH model– and RHH model based approaches may indeed inform one another.
Reconciled tree analyses map a gene tree onto a species tree [ 75, 76], and most commonly used procedure for doing this is gene tree parsimony, which minimizes the number of duplication events needed to explain a specific gene tree given the species tree [ 32].
Hence, in order to reconcile competing findings between the two analyses, future research will have to produce valid historical data and analyze ethnic protest at the group level over time.
