To better reflect the real alignment problems of interest, simulated reads are derived from the human genome (NCBI Build 36.1), rather than constructing an artificial random genome to permit the assessment of the sensitivity and accuracy of alignment of short reads that contain variants including errors, single base mismatches, insertions, and deletions as well as combinations.
These are illustrations of real alignments for carbonic anhydrase 12, an enzyme critical to a number of biological functions, including the formation of bone, saliva, and gastric acid (Pruitt et al. 2014).
In this last case, a model has a good fit to a particular data set if the alignments it generates have properties similar to the properties of the real alignment.
Table 3 indicates the gappyness of the alignments used (not counting real alignment gaps).
Our model is developed with more of a 'bottom-up' style approach; we have introduced very few frequency classes, that, based on our PCA of a set of real alignments, seem to be the most important amino acid profiles.
Because the lengths of the real and simulated alignments differed, the positions and lengths of the gaps in the real alignments were scaled to the length of the simulated alignments (i.e., longer alignments have longer gaps than shorter alignments).
Sustainable energy systems of the future will need more than efficient, clean, low-cost, renewable energy sources; they will also need efficient price signals that motivate sustainable energy consumption as well as a better real-time alignment of energy demand and supply.
Gap patterns seen in these real alignments were then applied to each of the 540 simulated alignments (see Figure 1), resulting in a set of 5400 EST-like gappy alignments.
The results from the real alignments suggest that less than 5% of trees are rejected, indicating that the SH-test is conservative, in agreement with previous studies (Goldman et al. 2000).
