(i) contains all reads from this library, (ii) contains all reads over-represented in the resistant branch compared with the susceptible branch and (iii) contains all reads over-represented in the susceptible branch compared with the resistant branch.
56 730 reads from this library were partially assembled and the cDNA library contained 43 432 singletons.
The number of partially assembled reads from this library was 26 831, and the number of singletons was 37 564.
The testis library was also quite extensively sequenced (13 825 reads) as this library was found to be very informative in terms of production of new sequences, while the sequencing of the ovary library was interrupted after a first round of sequencing (5 376 reads) as this library was found to be very redundant (see below in "Redundancy and quality of the libraries").
As the mean insert size of library 25 is relatively large (463 bp) compared with the average nanochromosome size, mapped reads from this library provide a manner to generally validate our final assembly.
The majority of high-quality reads in this library (95.65%) were longer than 18 nt, and used to map the silkworm genome assembly (build 2) using the SOAP program [ 23], leading to 1,844,635 genome-matched reads (73.78%).

Although mapping of the reads from this library to the D. ananassae genome shows the expected 5× coverage, or 1 copy, when mapping the same dataset against the wRi genome, the coverage varies, suggesting 1 8 copies, with the majority of the genome having ≥10× coverage, or 2 copies.
