In this work we have used statistical technique of logistic regression to classify next read as correct or incorrect read.
In addition to the original start position (i.e. the position from which a read is simulated) that was used in most previous studies, the end position as well as the numbers of insertions, deletions, and substitutions in the alignment were also used to classify the mapping of a read as correct.
Read as much as possible.
This maximized the use of the PacBio reads, by using both the error corrected PacBio reads as much as possible, while still using the remaining portions that could not be corrected.
GASSST, SHRiMP2, GenomeMapper, SeqMap, RazerS, mrFAST, mrsFAST, Bowtie, and BOAT could provide relatively high percentage of total multimapped reads (>20%) and high percentage of corrected multimapped reads as well when dealing with short-read datasets with varying error rates and indel sizes, especially SHRiMP2 and 8(b)).
In Koren, et al. investigators describe using the Celera assembler package to self-correct PacBio long reads, as well as perform hybrid and short read assemblies.
For such paired-end reads the correct identification of the adapter is eased by maximizing autocorrelation of the two reads as well as requiring identical adapter start positions for both reads [ 30- 32].
