Products of PCR assays with fluorescently labeled primers were analyzed by automated capillary genotyping on a MegaBACE 1000 (GE Healthcare Biosciences, Piscataway, NJ) and scored using the Genetic Profiler analysis software (GE Healthcare Biosciences, Piscataway, NJ).
GO categories marked with a star have been reported as statistically significant for this gene list by g:Profiler analysis tool.
Analysis of the list of 84 conserved BDNF-correlated genes using g:Profiler showed significantly low p-values for all the genes and revealed significant GO categories related to BDNF actions [see Additional file 8: g:Profiler analysis].
g:Profiler analysis of these genes revealed that the results are statistically significant (low p-values) and the genes belong to GO categories that are relevant to biological functions of BDNF.

We performed T-profiler analysis as described in [22] using motif and ChIP-chip based regulons.
In this study, all transcriptome data were online performed for T-Profiler analysis (http://www.science.uva.nl/~boorsma/t-profiler-bacillusnew/).
ChIP-based regulons were required to have at least 7 members, yielding a total of 252 gene sets that were used for T-profiler analysis.
The transcriptome data were analyzed based on diverse sources of gene functions using two computational tools, including MIPS (http://mips.gsf.de/proj/biorel/bacillus_subtilis.html) and T-profiler analysis (http://www.science.uva.nl/~boorsma/t-profiler-bacillusnew/).
All differential expressing genes were uploaded for functional category analysis (http://mips.helmholtz-muenchen.de/proj/funcatDB/) with a threshold of 0.001 and T-profiler analysis (http://www.science.uva.nl/~boorsma/t-profiler-bacillusnew/) [19].
T-profiler analysis indicated that iron homeostasis genes were among the first to be induced (figure 1A).
