The SGC chemical probe program has addressed this problem and generated greater than 30 tool compounds for epigenetic targets to date, with clearly defined properties (Box 1) [ 16].

Previously, our Center conducted an extensive survey to compare the existing microarray probe design programs [ 23] and chose the OligoPicker program [ 24] to successfully design microarray probes within ESTPiper for a number of expression profiling studies in different species (e.g., Coprinus cinereus, Daphnia pulex).

Since the influence of the chip surface on the hybridization behavior of probes is still unclear, most currently available probe design programs use nearest neighbor parameters, which are adapted from solution to microarray systems [ 30, 41].

As we illustrate here, these highly programmable, smart complexes are increasingly enabling researchers to probe and program the cell in a sophisticated manner that moves well beyond the use of nucleic acids for conventional genetic manipulation alone.
