One of the main criticisms to phylogenetic projects employing whole- or partial-genome sequences is that with the scarcity of comprehensive genomic or subgenomic data for a large number of taxa, the analyses would retrieve phylogenies for very few taxa that, even if well-resolved and strongly-supported, would represent incorrect evolutionary reconstructions (e.g. [25]).
For smaller-scale phylogenetic projects, genome skimming remains an excellent and relatively cost-effective means of multiplexing plastid genomes.
