In association mapping studies, it has been a common practice to perform structure analysis in any structured populations to overcome spurious associations (Pritchard et al. 2000).
We performed STRUCTURE analysis on a set of genome-wide SNP genotypes from the combined HGDP-CEPH and HapMap panels using 5,254 SNPs [18] that were located ≥0.5 Mb apart and thus expected to show little LD.
Since Cohorts 1 and 2 were genotyped on different platforms that overlapped by only 17 SNPs (Table S1), we were unable to perform structure analysis on a combined data set.
