Global biological responses to fasting and to insulin neutralization were further characterized using KEGG pathway matching, based on genes with statistically significant differential expression (FDR < 0.05) and absolute fold-change ≥1.5.
According to pathway matching, we expected that each of the three stimuli, i.e., live P.gingivalis, LPS, fimbriae, would activate the macrophage through TLR2, a member of Toll-like receptor signaling pathway recognizing bacterial pathogen (See Table S1), and also the RIG-I-like receptor signaling pathway, and start to produce and secrete various types of cytokines for inflammatory responses.
The positive results were obtained as it showed that 18 starch-related genes of cassava (corresponding to 36 identified proteins in our pathway) matched with the annotated genes in our starch biosynthesis pathway, marked as underlines in Figures 2, 3, 4.
As a consequence, it is speculated that the total number of protein phosphatase holoenzymes involved in regulatory pathways matches, or even exceeds the protein kinase repertoire [ 8- 10].
Thus, the differentiation of the visual components of the assessed pathways matches up very well with the cognitive distinction underlying the definition of the frontal seed regions.
These pathways were chosen because (i) they contained several of the genes that mapped to the subnetworks shown in Figure 4, (ii) the function of these pathways matched the function of the subnetworks and (iii) the pathway was highly enriched for genes DE in CA04-infected lung (FDR-adjusted P < 0.05, Additional file 12 provided details on the pathway enrichment analysis).
The clustering of up-regulated gene families related to immune response and cell death signaling pathways match well with a presumed accumulation of aging hepatocytes [ 27], the potential hepatic accumulation of fatty acids, and increased demand for metabolic capacity for lipids and xenobiotics which accumulate in the fat of aging animals [ 28].
The microarray data showed that WGE altered axongenesis/neurogenesis, nervous system development, and dopamine secretion pathways in cortex and hippocampus, from the evidence that they yield the lowest p-values from all other pathway matches with the KEGG database.
For instance, although PathBLAST [ 20, 22] can implement query searches, it is mainly only applicable to small pathways – up to 5 proteins – mainly due to the dimensionality problem with pathway length, and has limited support for identifying non-exact pathway matches.
Notably, unbounded movement, such as the apparent movement of the final verb object to the front of the sentence in "Which car did Jack urge you to buy?", was shown to be analyzable in terms of a gap (or slash) feature of type /NP[wh] that is carried by each of the two embedded VPs, providing a pathway for matching the category of the fronted object to the category of the vacated object position.
We recently developed an integrated pathway database, PathwayAPI [ 3], which utilises a novel pathway merging approach based on pathway name matches (Longest Common Substring matching; LCS) [ 3].
