From nine genomes, MGR gave the same A16 genome structure by the use of strains J99, HPAG1, SHI470 or P12 as reference (Table 1), but produced incongruent A16 structures using other strains as reference, in which one or more gene blocks occupied the same position but in different orientation (inversions).
For inversions, tandem duplications and translocations, a direct alignment to the reference would demand either a change in the orientation (inversions) or a change in the prefix suffix order (tandem duplications) or potentially both changes for translocations (Fig. 2).
Inconsistencies were grouped into three main categories: (i) DNA segments showing almost coincidental chromosomal mapping but discordant orientation (inversions); (ii) DNA segments showing a discordant map position along the same chromosome; and (iii) sequences present in one chromosomal assembly but absent in the corresponding chromosome of the other assembly.
However, the subtalar joint axis is oblique, crosses three planes, and changes orientation during inversion and eversion movements [ 14, 15].
This can then lead to reciprocal translocation, deletion of the region between two copies with the same orientation, or inversion of the region between two copies oriented in opposite directions.
Head-to-head orientation causes inversion of the DNA between the two sites, whereas head-to-tail orientation results in the excision of the intervening DNA sequence, an irreversible reaction due to the loss of the excised product.
In contrast to repeat units of type I they differ in length and orientation, contain inversions and show a high degree of interspersed repeats (55%).
Serious genotype/phenotype analysis for this region will require intensive copy number analysis at high resolution such as PFGE or fiber FISH to determine not only copy number but also orientation (regarding inversions), and perhaps even expression and epigenetic analysis.
These values were extrapolated from one MR patient scan in short-axis orientation, acquired with inversion recovery and contrast enhancement.
By knowing fault orientation and slip, inversion methods are able to estimate paleo-stresses that caused these movements, and to predict the most likely generated structures assuming some user-supplied rock properties.
