The genome types were defined as the order of restriction fragments (lettered A through G) representing the chromosomal regions between the rrn operons, and determined by either physical mapping of partial I-CeuI digest fragments using pulsed field gel electrophoresis, or by analysis of PCR products synthesized using primers specific to the 5' and 3' flanking regions of each rrn operon.
The doubly digested DNA from the ancestral strain produces a ladder of fragments of increasing size reflecting the order of restriction sites in the ancestral genome.
Among the many competing technologies for mapping (e.g., see [ 1] for a review of other approaches), the optical mapping technology [ 2] for the first time, provided the ability to identify the location and order of restriction sites along DNA molecules, thereby enabling the efficient construction of accurate genome-scale restriction maps.
The vector pUC19 (Yanisch-Perron et al., 1985) was cut with Hind III and Aat II and the 2170 bp fragment containing the β-lactamase gene and the ColE1 replication origin was isolated, and two different synthetic double stranded oligonucleotides were inserted (order of restriction sites Hind III-Asc I-EcoR I-Xho I-Sfi I/Bgl I-T7promoter-Aat II).
The rationale behind this control experiment is that in the case of amplification from true religated sample of HpaII digest, the order of restriction sites for AseI, present in the original HpaII digested, religated and amplified pUC19 DNA will be lost and thus leading to a smear after AseI digestion.
We therefore developed a tool called MECS (Multiple Enzyme cDNA-AFLP Simulation) and used it to optimize the number and order of restriction enzymes in our protocol and to compare the protocol with other cDNA-AFLP systems in terms of coverage, redundancy, and experimental effort.

The end result of these operations is the high throughput, massively parallel generation of single molecule ordered restriction maps, or optical maps, containing information about both the size and order of its restriction fragments.
Characteristic treatment of coarse grain size in the reverse order of incentive restriction.
All current submissions appear to be restricted to the OpGen/Schwartz approach and include an ordered list of restriction fragments and additional information in XML format.
The ordered arrangement of restriction fragments obtained by optical mapping provides the lengths of the fragments immediately flanking a fragment.
