Using markers of the HD chip that passed quality control (see below), four 15 K chips were simulated based on selection of one marker from each window of 29 subsequent markers, according to the UMD v3.1 assembly.
Using the combined datasets, we calculated a summary statistic for each pair of SNPs using the genotypes of one marker conditioned on another marker, and evaluated the significance of each result using a permutation test (10,000 permutations) (Table 2).
