The M-values after normalization showed an effective reduction of the noise, evaluated by the absolute difference between technical replicates, although to a different extent for different ranges of M-value (Fig. 2B−D), with the best performance for low methylated positions.
As noted by Hu and Loizou in their tests [29], the two less complex metrics, LLR and fwSNRSeg, performed almost as well as PESQ in estimating the quality for the range of background noises evaluated.
The ratio of signal-to-noise evaluated whether individual codes would provide a good signal during the influenza season.
This approach minimizes the effect of noise in evaluating the integral of Eq. (3), as previously described in Ref [ 27].
As indicated above, IDR studies are expected to identify a transition from signal to noise when evaluating peak callers' binding sites reproducibility.
The future work involves investigating various noise injection approaches (e.g., weighted noise injection) and evaluating more noise types.
