Figure 11 NED for happy and neutral samples taken from EMO-DB [15].
The approach described in this study can be used, in general, to considerably improve the efficiency of RPLC method development, particularly for neutral samples.
In the absence of crosslinking (0% GA), T1ρ sharply increased for γB1 from 1 to 5 kHz (21% and 34% increase in T1ρ values for acidic and neutral samples respectively) and then quickly plateaued beyond 10 kHz (<3% increase up to 60 kHz for both acidic and neutral samples).
Then 1000 neutral samples consisting of 24 haplotypes were simulated based on the known demographic history of the resistant strain (Additional file 1).
Then, 1000 neutral samples consisting of 20 24 haplotypes, depending on the number of individuals sequenced in the LiTOX strain, were simulated based on the resistant strain's known demographic history (Bonin et al. 2009, Table S1).
Samples taken the generation after a favored SNV fixed (fig. 5; hard sweep [fixation]) showed elevated values of iHS relative to neutral samples, although less elevated than for partial sweeps.

The maximum difference in T1ρ between the acidic and neutral uncrosslinked samples occurred at zero field (measured as T2) where the T2 of the acidic sample was 40% above that of the neutral sample.
Changes in solvent pH had minor effects on cartilage T1ρ dispersion, although the T2/T1ρ ratio at 1 kHz γB1 for the acidic and basic samples were closer to unity than the neutral sample, indicating less dispersion below 1 kHz for these samples.
The program generates 105 neutral sample configurations with the Stewart's [ 29] algorithm through Monte Carlo simulations.
The beneficial mutation is introduced into one randomly chosen individual in generation 0. If the beneficial mutation is lost due to random drift, the population is reset to the neutral sample and the beneficial mutation is introduced again until a successful sweep is observed.
This method required only a very short 10-min extraction time from a pH-neutral sample, with a small amount (50 μL) of organic solvent (1-octanol) as the acceptor phase.
