Despite huge efforts to optimize them, the force fields currently used are still not able, in a vast majority of cases, to bring an approximate, homology-based model of protein structure (whose atoms usually deviate by only 1.5 – 3 Å from their native positions) closer to its native conformation [18 22].
In Figure 2, we split the H-atoms added by each algorithm to all structures in our test sets into two categories: those having a small deviation (distance≤0.2 Å) and those having a large deviation (distance>0.2 Å) from their respective native positions.
In eight out of the 11 test cases, the best scoring structure correctly predicts the positions and orientations of all its components with RMS errors from the native structures ranging between 1.6 Å and 5.9 Å and corresponding average component placement score ranging from 0.6 Å to 5.6 Å for the shifts and 2.9○ to 16.2○ for the angles of the components relative to the native positions (Table 1).
