This application of the Ion Torrent platform offers an alternative to MeDIP-Seq on optical-based sequencing platforms, taking advantage of the multiple sequencing capacity options, lower operating and start up cost, and faster performance provided by semiconductor-based sequencing technology.
Sequences were aligned by using ClustalX version 1.83 (http://bips.u-strasbg.fr/fr/Documentation/ClustalX) with the multiple-sequence alignment option.
The alignments were performed using the CLUSTALW (1.81) Multiple Sequence Alignments program using default options unless stated otherwise.
In order to test the suitability of the clustering optimization for the identification of Peronospora samples, we added the 14 newly sequenced downy mildew samples to the previously generated multiple sequence alignment, using the -read_msa option of the poa alignment software.
