To test the possibility of genomic rearrangements we concatenated the multiple sequence alignments for proteins of both the A and B segments (pVP2, VP3, VP4 and VP1) in different orders and analysed the resulting multiple sequence alignments for potential recombination breakpoints using PDM [ 29] as described in Methods.
Traditional multiple sequence alignment cannot be used on complete genome sequences because significant rearrangement of genes or fragments has been shown to occur over evolutionary history [ 28- 31].
In this study, we successfully aligned whole genome sequences of 19 MTBC strains by correcting the large rearrangements found in the genomes of KZN605, KZN1435 and KZN4207, and using very fast multiple sequence alignment software, MAFFT [ 32, 57].
This general-purpose multiple sequence aligner is able to handle whole-genome alignments and has the advantage that it identifies syntenic blocks despite rearrangements and reversals.
Multiple Sequence Alignments.
Multiple sequence alignment was done using ClustalW.
The multiple sequence alignments were manually edited.
Further FISH analysis revealed possible chromosome hotspots for sequence rearrangements.
Such multiple alignments also reveal a large number of DNA rearrangements in the CH34 genome compared to the other analysed genomes (and vice versa), including some large inversions, and multiple sequence duplications causing significant paralogy in both CH34 replicons (discussed further).
EvoPrinterHD also includes algorithms that identify sequence rearrangements in the aligning regions of the test genomes.
