In this approach, genotypes are first decomposed into the PLS components that not only capture majority of the genetic information of multiple loci, but also are relevant for target traits.
This means that a specific region did not interact simultaneously with multiple loci, but with a very limited number of them (usually interactions were one to one).
Depletion of INTS9 affects termination at multiple loci, but this effect could be structural and related to the stability of the complex following INTS9 depletion.
In fact, many known miRNA families not only had multiple loci but also certain members that varied by few nucleotides ("location" and "miRNA sequences" columns in Additional file 2: Table S2).
Although a genetic background for the throat color polymorphism in lizards is often assumed [ 30- 34], no cross-breeding studies have been done to investigate whether it would be governed by a single locus or multiple loci (but see [ 33]), and the gene(s) involved has not been mapped at the molecular level.
Linkage disequilibrium across extended portions of the genome serves to maintain epistatic interactions and retain phenotypic traits determined by the interactions of specific alleles at multiple loci but, simultaneously, strongly limits the possibility of generating recombined lines and hence new, potentially more favourable, genotypes.

A recent study of yeast spore failure in hybrids further suggests that postzygotic isolation may also rely on complex interactions between multiple loci [13], but other studies of incompatibility in yeast hybrids have not detected such complexity [14].
Analytic solutions for varying numbers of multiple loci are possible, but for ease we have resorted here to a Monte Carlo simulation (Table 2 showing multiloci models for a range of values of n).
However, no exact delimitation of the ORFs/genes was attempted because of the nature of the analyzed sequences (e.g., averaged from multiple loci, presence of nonfunctional but autonomous LTR elements).
This could mean that conventional QTL mapping approaches fail to map the bulk of the theoretical potential of any given quantitative trait, not because the unmapped fraction is associated with multiple loci of small effect but because it is associated with loci that may be of large effect only on particular genetic backgrounds.
We examined combinations of SNPs in the lupus genome-wide scan (Harley et al, 2008) to estimate some examples of potential two-locus interactions as well as constructed other higher-order interactions consistent with traditional interpretations of Mendelian inheritance (i.e., dominant, additive or recessive genetic model) but spanning multiple loci.
