In rice, over 3000 of these gene-carrying transposon-derived elements were found in 440 Mb of sequence [ 19], and the acquisition of multiple gene fragments from multiple loci may result in the creation of new genes [ 20].

In order to implement reasonable prior tree topology constraints for ultrametric pollinator tree inference and for co-phylogenetic analyses, we used species for which multiple gene fragments including nDNA were available to infer a phylogeny using Bayesian and parsimony approaches.

T3E genes were annotated as frameshift in two cases: (i) when several contiguous open reading frames displayed homology to a defined Rip gene sequence (thus resulting in the annotation of two or multiple gene fragments), and (ii) when the T3E gene sequence was located on a contig border (thus resulting in the annotation of a T3E gene fragment).

Our study not only provides a detailed characterization of putative intact automomous helitrons, but also presents evidence to suggest that gene fragment capturing during the transposition of helitrons happened in a stepwise way, with multiple gene fragments within one helitron being the capturing the products of several sequential transpositions.
